I've had numerous car audio installations in the past few years without any warranty issues. The main thing is to not cut or splice any of the factory wiring harness. If you want to use the factory radio with the aftermarket components, get a harness used to install blue tooth kits and splice the audio from there (it's a small harness that goes between the car's harness and radio) I bought the one I used on my previous Audi from Jules while I was still in JHB. Currently I've installed a full Audison system in my new Citro?n DS3 (AMP, dsp, components and Sub) and Citro?n told me that as long as I don't cut factory wires and the install is done professionally they don't have a problem. In CT speak to Shafick at Car HiFi... He did my install. Also, have a chat to the dealership where you bought the car and get their input. All in all it will always be a risk since car manufacturers will try and blame problems on the audio install if something electronic goes.
