There shouldn't be a difference unless the medium can't support the bandwidth of what you're trying to play. If that happens then buffering woukd keep the quality the same or the program might throttle quality to get it to play.
It might be the media players Nd their codecs giving you the difference. The whole reason for those formats is to be lossless so either there's a difference in their source or there's a difference in how they're being played. In general I stick with the open formats for compatibility reasons...
Is airplay active on the marantz? On my previous sr7005 I had to activate airplay separately. Your modem doesn't have to support bonjour, it's merely a conduit for traffic so as long as it's not blocking any traffic (which it shouldn't and I can't actually think how it would on a local network)...
What you're talking about is the difference between dvi-d and dvi-i. Most graphics cards have the dvi-i output which sends both analogue and digital signals. The analogue part is what is needed for the adaptor.
